Hey there - wondering if somebody can help out with this: Is there a tool that will take an STL, align it with a print bed and save it again as an STL? Mostly concerned about Z axis alignment. THANK YOU!

Openscad can import a STL
@netfabb Studio basic is a nice graphical program that can do this (and much more). It has a tool that will let you perfectly align any face of your object to the bed at z=0.
If you’re just worried about the object floating above the bed instead of touching it, enable Skeinforge’s multiply plugin - other modern slicers do this automatically. Slic3r will even let you export a stl file of a single part or a complete plate, with all parts touching the bed.
RepetierHost can do this.
