Just tried out Slic3r 1.2.9 stable over 1.1.7 stable and for some reason I’m getting over extrusion on the perimeter , so as I went back to 1.1.7 issue cured.
Any idea’s what I may be missing?

Stopped using slic3r in favour of Cura a while ago. Give it a shot and see if it has the same problem.
I have never had any luck with cura. I love the features but for some reason I can’t get the same quality that I get from slic3r.
I too have started using 1.29 as I was unable to get versions past 1.17 to work on ubuntu. In the release notes, he refers to a new feature to keep the volumetric speed constant. I think variations in filament diameter with this will show more readily. Upon seeing this problem I rechecked my filament and settings to correct.
On the update, it seems like the over-extrusion modifier automatically sets it’s value at 15-20% so check in the advanced options to see where it’s at before you start your print.

As far as I can tell nothing is different in my settings, but I’ve just found out it’s printing with 100% no matter what I have it set at…
I went back to 1.17 as well. My print quality is so much better.
I have downloaded 1.2.9 and had issues as well of prints start in the middle of the bed menus overlapping and such. Didn’t had a chance to look over the settings, but I hope that I will have time to play around with in later this week. Back to 1.1.7 as well 
Bit of an update, I’ve just upgraded Repetier-Host from 1.0.6 to the new 1.5.2 and tried printing the pictured g-code again with Slic3r 1.2.9 and all seems to be fine now.
I’m guessing Repetier-Host 1.0.6 and Slic3r 1.2.9 didn’t like playing together…
